package实际上是建立了一个class的目录结构，
那么怎么对整个目录打包呢？用jar？还是别的什么方法？

Class文件打包当然用Jar了。

jar可以将一个目录中所有的类安装他们所在的目录结构打包么？

当然可以了，比如你的Class放置如下

a.class在 C\a\a.class
b.class在 C\B\b.class

打包命令： 到当前目录下输入 jar -cvf name.jar C\*.*

就可以了。
